Try this disconnect the heater hoses from the heater core use a hose to backflush the core. Then reconnect and try again.

Had the same problem with my 98 Wrangler. I flushed the heater core several times with no results. Air coming from the heater is warm but not hot like it should be. So I removed the heater hoses and filled the core with PB Blaster, let it soak for 2 hours and then blew it into a gallon jug with 40 PSI of air pressure. I filtered the fluid thru a rag and then poured the liquid back into the core and blew it out in reverse a couple of times. A lot of rust and junk came out in the gallon jug. It was easy to tell when the core was clear because the hoses stopped expanding when I applied the air pressure. I put it back together and now the heat is very hot, like it was when it was new.
