I replaced the injectors, the vehicle will idle fine and run as long as I stay under 40 kph but when I hold the throttle at about 3000 rpm after about 30 seconds the rpm starts to drop down to stall out

A temperature sender located at the thermostat housing was found to be faulty sending permanent earth to tranmission making the overdrive gear inoperable . when replaced the vehicle achieves 100kph from 2500 rpm as true.

Why does my 2012 Mini Countryman base model manual transmission , run at 3500 rpm when I hit 80mph? And is there a way to lower the rpm ?

That seems normal. Smaller tires (shorter) than designed will increase rpm, and larger tires (taller) tires will lower rpm. If there stock diameter now then your fine. The Rev limiter will protect the motor if needed.

2010 ranger when im in town driving at twenty five or thirty do i need to leave transmission in or out of overdrive when exactly should i use the overdrive button????

it is immaterial when the over drive is to be used
If the constant shifting is annoying you then switch it off
The over drive is just that
an extra high final gear in the transmission to reduce the engine rpms at high speed to save fuel . It can be set for automatic engagement or turned of if pulling heavy trailers or caravans or carrying full loads and so save wear on the transmission

Do you think the primary fuel filter under the tank could be blocked or water is in the fuel?

94 gmc 4x4 1500 overdrive sometimes works

Check for a transmission speed sensor fault (OBDII scan). Loss of speed sensor signal will result in no torque converter lock up, and no overdrive. Also transmission filter should have been changed at 80,000 miles. Age of your vehicle(1994) warrants the filter service. Transfer case (4WD) needs to be serviced as well.
