I have had a similar experience with my 800 EFI after running a day in and out of very high water conditions. After much troubleshooting, the water got into my harnesses and the first issue was is led to my fuel pump being shorted out. After replacing the fuel pump I still had some unknown issues that would not allow it to start. I removed 100% of the remaining body plastic to get to every electrical harness/ connection. I systematically uncoupled them one by one, dried them out with air blasts and then slathered each in copious amounts of dielectric grease to add another level of water barrier at these critical connections. I did this to all of my fuses as well. It worked perfectly from that day on and started right up. Do not under-estimate the damage water can cause, especially in the more advanced machines that has computers, fuels pumps, injectors etc.. Once it get in these supposedly water tight connectors, it requires maintenance to remove it from the main harness couplings and preventative dielectric grease to keep it from happening again.
